Personally I believe Tron is still alive at least. Flynn being alive is easily settup, but Tron being alive is a given. They -have- to have him simply because of the scene in Tron:Legacy. He hit the water, but he -did not- derezz, the color of his outfit changed to Blue but he was still whole. If they ignore that detail I will be very miffed.
Flynn still being alive can easily be explained with the idea that data is never erased, it simply changes or moves elsewhere. Since Flynn was on the grid, obviously, this means that the system could still have him saved as data. The only true way to erase data is to shut the entire system down and wipe it. Zam only turned the grid off, he didn't wipe it.
